the only anime which has ever made me cry, infact not just anime... the only show (whether it be TV show, movie or anime) which has ever made me cry is CLANNAD AFTERSTORY.. and it made me cry more than when i was once hit by a baseball bat on my balls :P

Clannad (You know why) Clannad Afterstory (You Fucking KNOW WHY T_T) Angel Beats (The realization of how the person ended up after the anime ended) Fullmetal Alchemist (You know Damnit) Naruto Shippuden (Toad Sensei & Lighter Wielding Ninja) Gurren Lagann (Tears of anger) I think thats it.
