@JackTechno: I agree that Moribito: Guardian of the Spirit as masterpiece. I liked it a lot. I watched it like 3 times. I also bought the whole set.
@Gutzies: Monster is a great anime. This anime had me thinking before I watched it. It is really awesome. A Masterpiece also.

But seriously, I can throw around the term "Amazing anime" rather lightly, and most of the animes mentioned thus far certainly are superb. But "Masterpiece" is where I start to set the bar at a nearly unattainable level. Like I can't just mark an anime down because I love the hell out of it. Otherwise nearly every other anime I grew up watching would be a masterpiece, and the word would be devalued and watered down. This is where I have to attribute more than my personal love for the characters into the mix, and look at things like how solid and well written a story is, how well developed the characters are, and how compelling/captivating/enthralling the rest of the package is.
That said, I happen to think Fate/Zero, Moribito, Sword of the Stranger, Princess Mononoke, Berserk, and Samurai X each qualify as masterpieces, mostly because their stories transcend the Otaku audience and receive critical acclaim even among the mainstream media.
Edit: Oh, and uh... Don't forget Baccano.

Masterpiece is a very strong word. There aren't many series I would grant the title to. But I suppose...
Fullmetal Alchemist Brotherhood
Neon Genesis Evangelion
Revolutionary Girl Utena
Mahou Shoujo Madoka Magica (only when factoring in Rebellion, it doesn't get the title just by the TV series)
Code Geass
Other than that, there are series which sort of deserve the title, but I don't count them because the anime are adaptions of a work that is even better (i.e. the Baccano! light novels, the Ouran High School Host Club manga, etc.)
