As the title says. For me it would have to be Kyoukai Senjou no Horizon. http://myanimelist.net/anime/10456/Kyoukaisenjou_no_Horizon Even with an episode guide I had no idea wtf was going on 80% of the time.

I feel like I missed all the main concepts of Ghost in the Shell and Akira.

There are a lot of confusing anime I seen. I hate the confusing anime, especially when they are in season. The recent one that I seen was "Subete ga F ni Naru: The Perfect Insider." Frkn too confusing. You have to really be into that anime. Anyway, will post more later.

Serial Experiments Lain. Even though I understand what's going on, way too much is abstract and has to be derived to be understood at all and despite that, it's still confusing.

I agree Fooly Cooly is nonsensical, although I would argue the last two episodes of Neon Genesis: Evangelion are the most confusing.
