Mutated homo sapiens that have a dangerous telekinetic power is being captured and isolated in laboratories by the government. One of the sixth-sense-possessing humanoids escapes loses her memories and winds up living with a boy from her past.

Riding the bus one day, Sakura Sakurakouji looks out the window to see people being burned alive with a blue fire as a boy her age remains unharmed and stands over the people. When she goes back to the site the next day, there are no corpses or evidence of any kind of murder, just a small fire.

Events in After Story take place immediately after the end of the first part, but extends into the next ten years, where Tomoya and Nagisa live together as a family. Life continues on for Tomoya.

Yuji disappeared the fateful night he was supposed to choose between a life combating evil by Shana's side or as a normal teenager. He returns from near-death to lead the Crimson Denizens in a dubious plot to bring peace to the universe, but Shana isn't fooled.

Continuing from the events of the last series, both Shana and Kazumi stand at their respective locations waiting for Yuji to meet with one of them, only to discover that Yuji has disappeared, with not even the slightest evidence of his existence left behind. All is not lost however, as the letters the two of them sent to him still give hope of Yuji's continued existence.

Shana, and Alastor Lord of the Crimson Realm, continue to do battle with the Denizens, who are trying to steal the Power of Existence from mortals. In the last battle, Yuji is revealed to be a mystes, a “torch” of nearly unlimited Power of Existence.

It largely focuses on Yuji Sakai, an average Japanese high school boy, who gets thrown in the Crimson Realm’s conflict by the accident.

Our naive protagonist proposes to a female character in an online game, only to find out that the player is actually a guy. Traumatized by that, he decides to never trust a girl online, but now, two years later, a female player is proposing to him.

Tohno Takaki and Shinohara Akari are two classmates in an elementary school. During their time together they have become close friends.
