In UC 0096, Banagher Links is caught in a tug-of-war between the Earth Federation and Zeon remnants for possession of Laplace's Box, an item which holds the secret of the Universal Century. Yukiteru Amano (or Yuki) is a loner who never really interact with people and prefers writing a diary on his cell phone with his only companion being an imaginary friend named Deus Ex Machina, the God of Time and Space. While visiting a town a peddler named Kraft Lawrence meets the local god known as Holo the Wise Wolf. She asks if he would take her to her home up north and many adventures happen along the way.

Under constant attack by Angels, NERV introduces two new pilots: the mysterious Makinami Mari Illustrous and the intense Asuka Langley Shikinami. Parallel to the incursion, Gendo Ikari and SEELE proceed the secret project that involves both Rei and Shinji.

Shinji awakes on the ruined Earth 14 years after a third impact, and people have turned against him. He becomes trapped in a cycle of death and rebirth and continues to battle the angels as the world spirals toward destruction.

The year is Cosmic Era 73. The Bloody Valentine War fought between the PLANTS space colonies and the nations of the Atlantic Federation has ended and an uneasy truce has settled upon the Earth sphere.
