In a slowly decaying world, a small ray of hope takes form as an old legend. According to the tale, when the world’s end finally arrives, the gates of Paradise will open, and there everyone can live peacefully.

Ten years ago, an inscrutable and abnormal territory known as Hell's Gate appeared in Tokyo, altering the sky and wreaking havoc on the landscape. The heavenly bodies disappeared, replaced by false stars.

It has been 10 years since Heaven's Gate appeared in South America and Hell's Gate appeared in Japan, veiling the once familiar night sky with an oppressive skyscape. Their purposes unknown, these Gates are spaces in which the very laws of physics are ignored.

Hei and Yin are now on the run after betraying the Syndicate in the previous season. After leaving Japan, Hei encounters Suou Pavlichenko, a 13-year-old Eurasian girl who becomes embroiled in the war and politics of the various factions and Contractors vying for power.

After the incidents in Tokyo, Hei and Yin try to bury their past and start a new life, but everywhere they go someone seems to be following them. Unaware to Hei, Yin's current odd behavior appears to be related to a prophecy that might lead to the end of the world.
